Yes, as a customer there are different approaches to influence evolving Atlassian's products:
Vote for an existing issue: Atlassian runs a public JIRA instance allowing customers to send issues (e.g. feature requests and bugs). Each time Atlassian’s review the number of votes for all outstanding issues to gauge their popularity when they plan next version of an application. Therefore, by voting for an existing issue you can increase its likelihood of being included in the next planned release. You can search for outstanding issues through the 'Find Issues' search tool. Simply view the relevant issue and 'Vote for it'.
Create a new issue: If there are no matching existing issues that reflect your requirements, you can submit a new feature request by creating a new issue. Then select the relevant project (JIRA or Confluence) and select 'Feature Request' or 'Bug' (depending on your issue type) by completing the relevant details on the following screen.
Customize the source code: Atlassian grants access to the full source code to all JIRA, Confluence, Bamboo and Crowd commercial and academic license holders as part of the terms of the commercial license. You can customize the application with access to the source code to cater for the most complex environments and/or requirements.
